The movies take place during the 7th cycle of The "One" and Neo has these powers to fight agents, etc. so there is an illusion of free will disseminated into the program and people plugged in think they are making choices. This is why the program holds up. But there is a plot hole in the agent Smith. Yes he is the equation balancing itself out...which along with Neo's refusal to obey, allowed for a bargain to be made. That was the entire thing.....However, why then was a "Smith" not created every other cycle? And why is there no remedy for a Smith?
