Showing how to convert chemical file formats using Open Babel.
Showing how to use the pdb add-on to import molecules into Blender.
Showing how to adjust the settings of the add-on and how to manipulate the imported model.

This tutorial shows how to make a water molecule by -
Showing how to download small molecule data from the ChemSpider website.
Showing how to convert chemical file formats using Open Babel.
Showing how to use the pdb add-on to import molecules into Blender.
Showing how to adjust the settings of the add-on and how to manipulate the imported model.

The steps are -
Go to the ChemSpider site and use the search tool to find the molecule that you want
Click the Download button
Use Open Babel to convert to the pdb format (make hydrogens explicit and generate 3D coordinates)
File menu - User Preferences - Add-ons button, Import-Output category button
Tick Atomic Blender - PDB add-on and Save User Settings
In Blender press A twice to select all, press X delete the cube, camera and lamp
If you are going to do a lot of importing it may be worth saving as a blank file
File menu - Import - Protein Data Bank (.pdb)
Go to the folder where you downloaded your molecule, select it and click Import
Select all and in the Object menu, Apply, Make Duplicates Real
Delete the master atoms and stick components
Select all and Join
The finished file can be downloaded from my website -
