Plot: In the year 1999, all the Earth's giant monsters (Godzilla, Rodan, Mothra, Angilas and Minya, among others) are incarcerated on a small island near Japan. The Kilaaks, a race of aliens from a small planet somewhere in the asteroid belt, release the beasts and send them to trample the cities of our world. An Earth spaceship must penetrate the aliens' moonbase and take control of the monster army before a final confrontation with the space dragon King Ghidrah.

In 1999, many of Earth's monsters are being kept on Monsterland on Ogasawara Island. Through checks, the monsters are imprisoned in an ecological preserve that allows scientists to study them. The peace is short lived, as the base is attacked by an alien race called the Kilaakian. Controlling the humans and monsters from the isle, they send the creatures on a global attack. The crew of the spaceship Moonlight SY-3 flies to Earth to investigate. They learn of the aliens, their plan to control the Earth and that they are behind the attacks. The Moonlight SY-3 crew begins to research how the Kilaaks mind control works, while the aliens concentrate their attacks on Japan in retaliation with Godzilla, Rodan, Mothra and Manda sent to attack Tokyo. A mysterious planet is discovered behind Jupiter. Astronauts are sent to explore the new sphere and discover an alien race called the Xilien. In 1982, the spaceship JX-1 is making a long voyage toward Saturn. Their mission is diverted, however, when a giant star Gorath is sighted that appears to be on course for Earth. Underestimating its mass, the craft ventures too close. The gravitational field sucks in the ship and incinerates it. Learning of the catastrophe heading toward the planet, the United Nations bands together for a solution. Part of this includes the construction of another JX class ship: the JX-2. This vessel is sent to gather more research on the star. Ruling out destroying it, an effort to move Earth out of the way begins. The Helio 7 rocket, in route to explore Jupiter, is attacked by a large space amoeba. The rocket crashes toward earth into the sea. This incident is seen by photographer Taro Kudo during a plane ride. Kudo is later sent to to take possible development photos on Selzio Island, which happens to be near where the rocket crashed. A four crew expedition disembarks on the island, not knowing the danger ahead. As it turns out, the island itself is under siege from a mammoth cuttlefish named Gezora. Kudo is convinced more is at stake here than just Gezora, and wants to search the nearby waters for the location of the Helio 7...
